In Chapter 5-2 of Super Paper Mario, there is a small chance that a Stone Buzzy in the room with the Yoshi statue will randomly turn invisible. Note Bowser dealing damage to what is seemingly thin air.

The “Truck GO!” music track in Super Paper Mario can not be heard in-game in full under normal circumstances. The music plays when a minecart is used in Chapter 5-3; however, the minecart sections are too quick to hear a full loop of the song. At 38 seconds, a section of the song starts that cannot be heard in this manner. The only way to hear the full track is to pay 10 coins to the InterNed in the bar in Flipside and have him randomly play this track out of his entire 89-track playlist.
In Super Paper Mario, during the battle against Mr. L in Chapter 4-4, he will occasionally try to restore his health by using a Shroom Shake. It is possible to interrupt him during this by attacking him; however, if Thoreau’s ability is used, the player character will instead steal the Shroom Shake from Mr. L and add it to their inventory. This can be done a maximum of 3 times in the battle before Mr. L runs out of Shroom Shakes.

Chapter 4-2 of Super Paper Mario includes two decorative trees that are larger than the screen. The only way to see the trees fully in-game is to switch into 3D mode, which makes them appear at a very oblique angle. In addition, in 2D mode, the camera refuses to scroll up far enough to see the entirety of the trees. Here are the trees viewed from afar in a model viewer.

In Super Paper Mario, the first Brobot battle in Chapter 4-4 takes place entirely in a 2D plane as a sidescrolling shooter segment, giving the player no reason to switch into 3D. However, if the player does switch into 3D, a unique background composed of scrolling green lines will be revealed which is impossible to see again on the same save file after the battle is over. Here is the background without the gameplay that would normally be obscuring it.

In Chapter 1-4 of Super Paper Mario, there is a door floating in mid-air that can be accessed by activating two blocks below it so Mario can stand on them to open the door. However, if Mario walks past the door as the player presses Up to open it, Mario can fall off the blocks by the time the command is registered by the game.
What results is Mario performing his door-entering animation despite being below the door. His AI will attempt to find a path to the middle of the door, which is not possible due to him being on a different elevation. He will walk towards the spot below the middle of the door and then disappear while the door will open and close without anyone entering it.

Normally, whenever characters start walking in a certain direction in Super Paper Mario, they turns towards that direction if they are not already facing it. However, there is one exception where a character can be briefly made to walk backwards. On moving platforms, if Luigi faces in the direction of the platform’s movement and walks in the opposite direction slowly, he will walk backwards instead of turning first.
