By using a glitch to flutter jump with Yoshi indefinitely in Super Mario Galaxy 2, it is possible to take Yoshi through the door to the final battle against Bowser. Since the game does not expect Mario to bring Yoshi, Mario’s normal animations do not play during the cutscene, leaving both Mario and Yoshi suspended in midair. (Source)

In the demo version of Paper Mario: The Thousand-Year Door, found on GameCube multi-game demo discs, the title screen features Mario and several of his party members waving at the screen. For one frame during the waving animation, Mario’s mouth appears on his cheek, shrunken in size.
In Paper Mario: The Thousand-Year Door, an Easter Egg in the X-Naut Fortress briefly transforms Mario and his party into sprites styled after Super Mario Bros. Every single possible color of Yoshi Kid has his own sprite. Here are all their walking animations. (Source)
