The model used for Bowser in the intro to Super Mario 3D World, where his lower half is inside the Clear Pipe. The in-game appearance can be seen in the bottom left. Interestingly, the official Prima guide for the game contained a shot of this scene from the pre-release version (bottom right), giving a clearer view of the tubular portion of Bowser’s body.

The ending to Captain Toad: Treasure Tracker on the Wii U (bottom) contains the exact same scene as the intro to Super Mario 3D World (top), but rerendered with different shaders and with a different skybox. Here is a comparison between the two.
While the new shaders improve the colors of the characters, some elements of the scene depended on the original methods; the fog covering up Bowser’s lower body is not as opaque in the Captain Toad scene, making the distortion of his legs in the pipe more visible.

In Super Mario 3D World, a glitch in the final level of World 2, Bowser’s Bullet Bill Brigade, can result in Toad being rendered without his head. To achieve this, have Toad dive into a Cannon Box in his cat form from a specific angle. Toad will have no head and be invulnerable (top). This effect lasts even between room transitions, as Toad will still not have a head while fighting Boom Boom at the end of the stage (bottom). The model will display correctly once Toad touches the Goal Pole and finishes the level.

During one of the Super Mario Odyssey segments at the Nintendo Treehouse event at E3 2017, Mario was able to take control of a certain tree in the Deep Woods section of the Steam Gardens level. The tree’s visual appearance is a reference to the design of the trees from Level 3-1 of Super Mario 3D World, shown below.
The Prima guide for Super Mario 3D World contains a screenshot of what seems to be an early version of the intro cutscene. Below is the same frame of the cutscene in the finished version. Among obvious changes like the different sky, shading and the addition of motion blur to Bowser’s roar, purple fog has been added to the pipe to hide Bowser’s distorted body.
In the files of Super Mario 3D World, a sixth character icon as well as a sixth logo appear alongside the images for the five playable characters. These files are not referenced by the game’s code, and their purpose is unknown.
