In Super Mario RPG, the desert battle background in Land’s End has several stray light blue pixels that disappear when all enemies are defeated. Various display elements cover up most of the pixels in question, making this very hard to see in-game. An animation comparing the before and after state of the relevant part of the background is at the bottom.

In Super Mario RPG, there is a mysterious character behind a building in Mushroom Kingdom that gives you different advice throughout the game. Removing the foreground layers in an attempt to see the character reveals that, unsurprisingly, no one is there. Since the character was intended to remain unseen, the designers saw no need to place a sprite.
In Super Mario RPG, after rescuing the Princess in Marrymore, if Mario approaches the northern exit, party members will try to convince him to go the other way. Saying “no” to all of them will cause them to become angry with Mario.
The Bahamutt enemy from Super Mario RPG and Dorrie from Super Mario 64 have the same name, ドッシー (Dosshi) in Japanese.
In Super Mario RPG, a room inside Booster Tower contains a spot behind a curtain that turns Mario into his Super Mario Bros. sprite upon entering. Removing the foreground layer, we can see that the sprite is already present from the moment the room loads, and is activated by Mario merging with it.
In the map screen of Super Mario RPG, two background layers are displayed: the terrain and the water. However, under those is the unseen Background Layer 3, which is displayed here. The layout of the tiles indicates that it may have displayed an image at some point in development, but the graphics had been overwritten since that point.
In Super Mario RPG, if the menu is opened during the brief cutscene of the Princess leaving the castle using her umbrella, her sprite will be scrambled for the duration of her descent.
