In Super Mario Sunshine, a test map from development exists that can be accessed with an Action Replay code. Among other oddities, a Noki without a shell can be found within, replying with an error message when spoken to.

Bottom: The same area in Super Mario 64 DS. Rocky terrain not present in the original was added outside the boundaries, even though it is not normally visible in-game. Curiously, this geometry is also not visible on the minimap on the bottom screen.
In Super Paper Mario, the top of Flipside Tower and the second floor of Flipside are actually part of the same room, even though the game doesn’t normally let you transition between them without a black loading screen. However, by using glitches to jump in midair indefinitely, it’s possible to reach the top of the tower without using the elevator.

The sunflowers in Pinna Park in Super Mario Sunshine do not actually point towards the sun. An argument can be made that sunflowers that have finished growing no longer track the sun and always face east, but the in-game map of Isle Delfino lets us determine that the direction they face is in fact south.
