In Super Mario 64, when you enter Jolly Roger Bay before getting the first star, the sky is dark and there is fog present. After getting the star, the sky brightens and the fog goes away, and it’s impossible to see those effects again on that save file, even when reselecting the mission.
The background in Melty Molten Galaxy in Super Mario Galaxy appears to be two planets connected by columns of liquid. In reality, the horizon is painted onto the wall of a cylindrical skybox.
In Super Mario Sunshine, if you go to the last mission of Bianco Hills and balance on a rope while repeatedly using the Rocket Nozzle, then get hit by a Wind Spirit, Mario will shoot up to a great height. As he falls, he will sometimes stop in midair, looking broken. Pressing the Y button will resume the fall.
